No, they dont know long term effects, the HPV link and the vaccine have really only been around for about 10 years give or take. And yes, there is a bit of the virus in the vaccine. Your blood will carry the anti bodies and it is possible to 'get' the virus strains it protects against even after the vaccne.
I would suggest looking up as much info as you can before decinding to get the shot or give it to your children. I think it is a great idea, but be educated before you do it. Go to google and wikipedia. Look for medical journal articles with the most recent dates you can find.

Cervical cancer is caused by the Human Papilloma Virus HPV a usually sexually transmitted virus, which is one of the most commonly spread. The vaccine has been in studies for about ten years and just became available to the general public in the past few years. They recommend the vaccine to girls age 9-26, and don't recommend it for older women as many older women have already come in contact with the virus. They are trying to immunize girls before they become sexually active.
